We did the Brindisi route in Sept 2012, overnight, arrives about 6am in Greece. The new motorway starts just outside the port and goes all the way to the Turkish border. Easily do that in a day. Most of the toll booths were deserted, only a few were in operation in 2012. Beware of the ferry timetables. We arrived in Brindisi and the ferry had departed 5 hours before the time on the timetable, there was no ferry the next day even though there was one scheduled. Our ferry was heaving with Bulgarians so I would recommend booking a cabin as all the inside seats and inside floor space was occupied.
